F

Family
Set of proteins that share a common evolutionary origin reflected by their relatedness in function which is usually reflected by similarities in primary, secondary or tertiary structure. Can be ambiguous, but typically >50% identity

Frequently asked questions

FASTA
An alignment program for protein sequences created by Pearson and Lipman in 1988. The program is one of the many heuristic algorithms proposed to speed up sequence comparison. The basic idea is to add a fast prescreen step to locate the highly matching segments between two sequences, and then extend these matching segments to local alignments using more rigorous algorithms such as Smith-Waterman.

Feature
Annotation on a specific location on a given sequence.

Federated database
An integrated repository data from of multiple, possibly heterogeneous, data sources presented with consistent and coherent semantics.

FindMod
ExPASy tool that predicts post-translational modifications to proteins based on mass differences between experimental and computed fingerprints.

Flat file
A text file that structures the information in a simple format using tags. Typically consists of a header, features, and a sequence.

Fractionation
Division of a sample into two or more fractions to decrease complexity before analysis

FTICR
Fourier Transform Ion Cyclotron Resonance Mass Spectrometry, a high resolution sensitivity MS technique

FTP
File transfer protocol; the method by which files are transferred.

Gap penalty
The penalty applied to a similarity score for the introduction of an insertion or deletion gap, the extension of a gap, or both. Gap penalties are usually subtracted from a cumulative score being determined for the comparison of two or more sequences via an optimization algorithm that attempts to maximize that score.

Gene
DNA segment that contains the genetic code for producing a protein

Gradient drift
Instability of a pH gradient formed in free solution electrophoresis
